Note - Insects? Bees or hand pollination? Earth worms? I image a lack of parasites.
Genetically modified variants of bees, wasps and butterflies (silk making ones) would be commonly used I guess. Either that or we could even see alien insects from strange worlds the Supremacy encountered in the past. We might even see the insects amongst themselves or together with the plants being a part of the permaculture. Perhaps the insects eat a certain type of plant which renders them almost immune to parasites (garlic variant I guess).
Livestock likewise could be the descendants of remade humans which brings in themes of unwitting cannibalism (and potential risks like prion diseases such a vCJD) which is kind of creepy, also i can easilly see the people of the ecorium having some pets and post cataclysm with a shortage of protien sources i could easilly see people viewing Rover/Tiddles/Thumper/Polly as a food stuff. I'd hate to be a cat farmer, but then again i hate cats
I guess that in the Supremacy days humanity would still have had pets. These pets could have been "upgraded" to the lifestock of the post-Supremacy days. Protein intake would probably be taken care of by using insects. These creatures are practically all protein and no fats. Mark my words, insects will be the diet of the future!
personally i'd steer clear of goblins/dwarfs etc. but in principal they could be included under the conventions of sciror.
Daemons and such are included, perhaps we could see more daemonic creatures roaming these forests... These creatures might be the result of mutants (due to radiation, genetic alterations, etc) with psionic alterations (Ed's new trolls would for example be really fitting there!).
