It not just the atmosphere that is the problem where the distortion engines are concerned - all matter will break down into energy (and hence explode into light) this means part of the planet can vaporize/ disintegrate dumping massive amounts of energy into the crust, which will superheat and bang! Also ships are going to go up in a puff of smoke if the engines are on.
But what distances are we talking about here? I mean how big is this field of the distortion engines?

Love the design for the battleship by the way! Can't help but think of Dune for some reason, especially the whole folding space and such. No need to exhausts and all that. I guess the ship I designed would be some sort of landing craft, designed to bring the battle to the enemy on the surface. Whilst it does have it's own distortion engine, or at least some weak variant of it, the ship is mainly used as a form of airship/carrier to fight in orbit or in the skies. The distortion engine could be activated in emergency cases or something, but that's rarely done.
Speaking of the design, perhaps you could change the backside, to make it look like the front as well, meaning that you're picture would then be a frontal view of the ship, it has something very imposing about that...
As for the turrets, considering the size of this ship, the turrets would be rather huge right?
Nah, humans aren't building these things. I mentioned before that it may be down to a rouge AG (orbital sentinel). The Legion may be lead by an Artiloid, that does not hold with the Mars Accord. Backed up by the AG, this 'Ceasar' would be invincible. It may even look human.
I would imagine this to be quite a necessity if you want factions to be fighting across the stars then. Meaning most of the powers have their own rogue AG, with Artiloids posing as kings/emperor's/pharaohs/etc.
The god would then provide humans with the technology to cross the stars.
